Definitely gears! So far I have done the K&N Filter, Pro 5.0 shifter, Eibach springs, Hawk brake pads and 4.10 gears. The gears were by far the best money spent for bang for buck!

Not knowing what has been done to your car so far or what you want your car to do, it is hard to recomend what should be done first.
I would suggest full length subframe connectors as a first mod for anyone. Griggs, Maximum Motor Sports or Steeda. The weld in type are what you want. Aftermarket shifter is a big plus.
Exhaust, unless you change the headers, cats and the cat back will gain you no power and in my opinion just make noise. That is why knowing what you want to do with the car is how you come up with a game plan.

I don't think I'd waste the money on a set of 3.55's or 3.73's since you probably wound't notice the difference. I'd recommend 4.30's at the very least. I have them in my 98 Cobra and I'm actually sorry I didn't go with 4.56's.
With the 4.30's in the car I sit at almost exactly 3000 RPM at 80 MPH. Out of the hole the gears
If you have someone locally (not sure where you're from since you didn't add it to your profile) give you a ride in a car with the various gear ratios. Hey, if you're in South Florida I'd be more than happy to take you for a ride.
You can also do a search on www.corral.net/forums. It's been discussed to death over there.
Anyway, with $1000 I'd put 4.30's in the car (should be about $350 for the gears and install) and buy a speed cal to keep the Odometer correct ($100 shipped new). That'll still leave you with 550 bucks. Then you can look at nitrous, shifters, sub frame connectors, etc...

I just had 3.73's installed in my (otherwise stock) 97 Cobra last week - it made a NOTICEABLE difference to me. I'm quite pleased with the results....
Got the gears from "BuyFordRacing.com" for $139 and a traction-lok rebuild kit for $45...the installation was $120 from a Ford Tech who sets up LOTS of rears in his spare time. Only other costs were 2 qts of Mobil 1 75-90W at 8.88 qt (Advance) and a new pinion seal for about $11.
