I have a dimple in my convertible boot (where it folds). Does anyone else have the same problem? If so did anyone get it fixed or replaced?

Dimple or bulge? Mine has a bulge, slightly offset from midline, on the front edge, when it's fully set on the boot.
If your car is still in warranty you could get it replaced. The part is still available from ford if you want to buy it. Ebay probably has some too.
I don't use my OEM boot cover because I've got the soft (mini) tonneau (http://www.thefordsource.com/store/car_accessories/images/04_must/lrg/04_must_conv_tonneu_lrg.jpg) from Ford. I rarely use the rear seats for anything but cargo so it works great for me.

The site that image is from is selling it for $111 (http://www.thefordsource.com/store/car_accessories/04_mustang.htm). Ford was selling it for $110 back when I got it in '00. I got mine from the Ford Accessories catalog.

Does it catch air and make a flapping sound? And does it require any mods to the car or use the existing hardware?

No noises or flapping at all, although I've only speed tested to 160 mph.
There is hardware and some initial installation. It comes with a set of trim screws with snaps that replace the existing trim screws that are on the forward edge of the trunk opening, just under the trunk lid. The back edge of the cover snaps down to these so it looks like it's coming out of the trunk when the lid is closed. [Forgot to mention, the installation of these screws takes about five minutes and requires a phillips head screwdriver :)]
When putting it on, other than the snaps, the cover has a plastic hook on each side that uses the opening for the seat belt by the b-billar. It also has a series of plastic tabs that slip under the existing molding that goes around the sides and back of the boot opening. The forward flap has four large tabs that slip under the leading edge of the rear seat cushion.
It's pretty stable although on the '03, because covering on the rear seat cushion is thicker, I can only use three of the tabs on the flap. The cover also works perfectly with a styling bar installed. It takes me a couple of minutes to put the cover on and less than a minute to get it off and it folds easily and is much easier to store than the hard boot cover.

+1 for the cover, have one myself, ford wants over $350 for the stock boot...
