You want to make the car go faster? or is something wrong?

The main culprit here is the VCT messing with the intake cam position. This absolutely KILLS the lowend power. Reason is purely Emissions related so no joy from Ford regarding a solution.

The '04 ZED0 version is the least succeptable to this bogging but mine still did it enough to warrant a trip to Focus Sport for their X-calibrator-1 SCT with 93octane versions of the ZED0 and RLA6. Both dramatically increased the bottom end power and response vs the stock tune.

Long story made short, if you want to reduce the bogging, you need to go aftermarket tune. For $300 delivered your problems will mostly go away.

One thing to remember though, the SVTF has BIG cams from the factory and will never make a lot of low end torque regardless of tuning. Coupled with the tall first gear really puts the hurt on off idle pulling.

I just installed the Esslinger exhaust gear set -4 and it took away some sub-2000 rpm power. No free lunch here in HP land. You give to get somewhere else. So, you COULD make more bottom end with cam timing adjustments but will lose midrange and top end.

Sorry for being long winded. Tune is what you need for sure.
